It's not a bug. Skill points start to decrease at high levels. It's a gameplay balance decision, I suppose. The cap is level 40 in Avernum and level 50 in Avernum 2. One engine exploit you can use to make Doomguards easier is filling the area around the Doomguard with Conflagration spells. Spellcraft, Magery, Magical Efficiency, Resistance and Blademaster are all perfectly viable options for training without significantly hampering your party's power early on.
