Ok, 2 questions.
1) how many endings are there?
I've seen 2 -- the one where you're a rebel and go back to the council to gloat and then lead the rebel army, and the one where you've used some canisters and the council imprisons you until the attack and then you lead the loyalist army.
Is there a 3rd ending (or more)?
Is the no-canister ending significantly different, or is it just a few lines of text and you skip the imprisonment part and go right to the generalship?

2)As a rebel, is it possible to kill Akhari after he becomes an ur-drakon?
I tried it and I had him down to this tiny sliver of life after about 5 rounds, but then 20 rounds later he's still fighting...
Is this a bug? Or did Jeff not think anyone would bother and so didn't have any cool equipment available when you kill him and so he's unkillable?

1. There is no significant differences in the loyalist ending without using canisters.

2. It is not possible to kill Akhari Blaze after he's used the Geneforge; this is intentional. One of the lines called when he uses the Geneforge makes him unkillable.

I know that when you
-destroy the geneforge, kill the drakons AND
-kill Lord Rahul OR
-kill Kyryk

The ending is basically that you tell the shapers at the camp your victory, but they are like "We cannot believe that you would murder your own kind" so they execute you and the war drags on.

So basically, don't flip-flop at the end!

Are the endings in some script in the GF3 files folder? I would like to take a look at the endings without playing through again.

No; the endings are in the Geneforge 3 application itself. You can use an application such as ResEdit in Mac OS 9 to examine the STR resources.

Only two endings? Meh, what makes Geneforge so attractive is the fact that it has (or had) multiple endings.

Well, even though there are two MAJOR endings, there are differences based on what you do for each of the islands.

After reading this it seems there are technically 3 endings for your character: Loyalist, Rebel, or dead.
