The skill canisters write new abilities into you, while altering your mind to consider ordinary humans and creations inferior. There's a reason why the Shapers stopped using canisters to modify themselves. For an example of what the end result will be, play through the game as a Barzite.

As well, you get a slightly different ending if you use a lot of skill canisters, but it doesn't affect it too much although I have only tried the taker, awakened, and unaligned endings so far.
