hey I had the same problem recently. It is totally solveable. The stone in your special items is the stone that lets you get into the school. The opening stone is a stone that is in your normal inventory. Hope that this helps. To be perhaps somewhat more clear, in order to pass the green gates, you need an item called an "Opening Stone," not a special item called an "Opening Stone." You could use the opening stone in any place with the green glowing gates that cannot be passed through otherwise. The opening stone is also required to get into the Control Chamber in the Altered Beasts sector, but that's just redundant since you must've had the stone to get into the Library, and I think you must have gone there in the first place to get the aforementioned sector. Offhand, I remember there is a section in the Experiment Halls where you can use the opening stone, but you need to get through a tough door. Also there are uses in the Visitors quarters, the holding cells, and the place where the dragon is.
