Do they follow have to follow the same storylines? Why not give them different stories and almost exact similarities in spells? Or does the Empire exists in different time for these games? If so, then that would mean Exile would take precedence over Avernum. And that GeneForge saga exists on a different continent or time. Right?

Avernum is Exile, and Geneforge is unrelated.

Avernum is a remake of Exile targeted at today's generation of players, who demand a modernised engine (i.e. flashy graphics). The story was kept essentially the same (apart from one or two additions) because it was less work than making a new game.
